Can garments which have been embellished with hot fix rhinestones be ironed safely? Or will the heat of the ironing cause them to un-adhere? I would be ironing at synthetic or silk settings, not at high.

If you need to iron out wrinkles and can't avoid the areas with already-set crystals, you would be correct to iron at a lower setting so the glue doesn't re-melt.
It may also help to place a piece of clean paper or other fabric between the crystal-embellished fabric and the iron to further diffuse the heat from the crystals.
