How do I thread silk thread through a needle so that there is not two layers of thread that makes it too thick to go through the beads?

You can make a needle out of the thread. This technique keeps the needle single-width and makes it easier to thread on beads with a small hole. Depending on the beads, you could also ream the bead hole to make passing a double thickness of thread possible.
